Also, I might add your post is a little like asking- "I want some plants for my garden what should I get?" You should really specify whether you are after ride height / comfort / handling alterations, which would lead you to suspension, or more HP, which would lead you to FI, and other bolton NA engine mods, exhaust, although the S2000 is already a factory tuned car so you will do little by putting on an exhaust other than aesthetics and sound. There is pretty much a sticky for recommended or reviewed mods for body, engine, electronics, etc.

I guess it depends on what you want to do to the car. I like to keep mine streetable/enjoyable to drive daily while also doing very well at the track and look good. It was kinda tough to accomplish, but I really really like what I've done with my car.
-ADVAN RG2 17x7.5 and 17x9 +45
-Fender mods to fit the wheels.
-Dunlop direzza Z1 starspec 225/45F and 265/40R
-KW V3 coilovers
-T1R 70R EM Dual exhaust
-70mm TP for track days
-Recaro Pole position seats
-Exedy Hyper Single clutch
-AP2 headlights/F&R bumpers/taillights/CR lip. Would have never done that mod...but I made $600 after doing it.
-CR shift knob
-Carbon Kevlar intake snorkel and K&N drop in
-T1R axle spacers
-Glass window soft top...which really sucked to install
-02 spec ECU
I can't stop wanting to drive the S2000 even though I have other cars.
IMO, it's more than quick on the track
It ran 14.0 without launching (back when it was on just an intake)
I finished on the podium for the morning session at the last auto cross I went to. I was placed in a "race tire" class because of my mods. I was still on street tires.
I get compliments on the looks of the car all the time.
I'm happy. But like I said...it just depends on what you want.

The stock car handles really well. From what I've read in the Racing and Competition forum, new coilovers don't actually do much performance-wise and certainly won't make a difference except at the absolute limit. It seems that suspension-wise, the best mod is a new front sway bar, which will decrease oversteer.
As far as horsepower, a K&N intake is good for just about as much horsepower as intakes that cost many times the price. So unless you're looking to rice up your engine bay or blow your money needlessly, it's probably the way to go. The biggest improvement on my car came from a Hondata Flashpro. Although you can't get that with your model year, I would definitely suggest the ECU posted above. Makes the car drive LOADS better. I also have an exhaust, but the K&N definitely gave more horsepower for less money. I would definitely do an intake/ECU before any other performance mods.
As for adding things like carbon fiber and spending money for things like a yellow valve cover (LOL), I guess do so if that's your thing. Mods like that definitely cheapen the look of the car though.
People seem to think things like "driver training" and "reading the forums" are the best mods for the S2000, which is baffling to me. Those aren't mods and don't actually answer the question presented: "[W]hat are the best mods to do to the car[?]"
