HM = Honda Motor Company passenger vehicle
AP2 = Chassis code S2000/F22C1 (AP1 for 00-03)
1 = 2 door convertible/6 speed manual
2 = CR (4 = base S2000)
8 = Model year (0-9)
S = Built at Suzuka factory (T = Tochigi; AP1s and early AP2s)
000001 = Serial Number

Honda VIN doesn't show options and there weren't any anyway.
New buyers had to settle for what color combinations the dealer had on the lot or wait months for a car. There's a paint code sticker on the door frame but not in the VIN. Front and rear spoilers were accessories and were installed at the dealer. Some EU or UK "GT" models came with a hard top but that was otherwise a dealer option. A dealer retail price sticker will probably have the info you need but few of these survive.

The good news is that S2000s don't have options.
Other than 00s, where I think the windscreen and floor mats were optional, and the CR, where AC is optional, all you got to pick was the color. Even dealer add-ons were pretty limited - HT, alarm, front lip, rear spoilers, side strakes, XM radio... I think that's it.
In Europe there was also the GT model, which came with the HT, and there was one or two special editions. Japan had a Type-V (VGS model), a few special editions like the Gioire, and the S-Type, and a few options, like in-dash navigation.
