I'm not sure that running lower than a quarter of a tank or whatever arbitrary level would let crap it the tank be more likely to get sucked up. Isn't the intake for the fuel pump at the bottom of the tank?
I try not to drive fill up before the low fuel light comes on, but on another car (RSX), I had it not start on me when I parked it on a mild hill when the gas was low (<10 miles driving with the low fuel light on).

Congratulations, you have the only S2000 with a larger fuel tank, or there is something wanky going on at the station you use.

Honda leaves about 3 gallons reserve for more marketing/image reasons. They don't want to see their cars on the side of the road when people run out of gas. People who drive by will get the impression that their cars break down when its just driver's fault for not filling up in time. Hence, they put an extra buffer by leaving 3 gallons after you're completely empty.
Happens on all their cars and Acura's too, even with the "Trip Range" reading 0, there's always 3-4 gallons left in the tank.

From what I have read most don't let the gas get lower than 1/4 tank. I run my car on long drives(over 500 miles a day) out west with some towns 200 miles apart. So yes I do run my car with no bars sometimes and I always fill my tank(unless I just need a couple of gal's to get to some cheaper gas) but when I fill my car I also top it off. Which can be 2 or more gal's after the pump shuts off the first time. On my bike I have ran out of gas and I can't get what the manufacturer says will fit. So whats wrong with the bikes gas tank? I have been able to put more gas in every car I've owned for the past 40 years than what the manufacturer said the car would hold.

^^ happened to me with the S2000. I wasn't out out gas completely, but I had been driving with no bars for about 30 miles. When I went to fill up, I was able to put in 13.2 gallons of gas. actually, i have a thread on s2ki somewhere about this topic.
