Yes, last night as the sun went down. It's the transmission. Something in the secondary shaft is making the clunk when rotating in either direction, like there is tons of play between gears or a seriously worn bearing. I put it on 4 jack stands in neutral, and I can reproduce it by spinning the drive shaft. The goal tonight/tomorrow is to pinpoint specifically which gear/bearing set the noise is originating from, and I need someone to rotate it while I'm in the car to make sure it's the same noise I hear from the cabin. I changed the tranny fluid (30k on it) and didn't see debris. I think the new fluid helped a tad, but did not correct it.

At the beginning I brake, release, brake again. You can hear a distinct series of the popping noises each time the car's weight shifts while braking and releasing.
During my attempts to re-create that noise from the outside, I noticed the transmission noise I posted earlier. These videos back to back sound quite similar

Today I had it jacked up again and had someone re-create the noise by turning the drive shaft while I was inside and it didn't sound similar.. but that's not a very realistic scenario. I'm going to do the rocking method again while inside if I can. My help had to leave.
Anyway, the clunky transmission noise is coming from the vicinity of gear 4 or 5 or the 3/4 or 5/6 syncro on the main shaft, or that area on the counter shaft, but too difficult to specifically pinpoint from the outside.

There will be some trans play that will make a clunk. At this point your best bet might be to take it to a dealer that has someone on this forum. If ya want to take a drive to bow nh I can take a look at it but I'm sure there's a couple places with guys on the forum that are closer

So I spent some time with my father yesterday doing a lot of listening. A buddy really helps. The tranny lash noise is not the noise I'm hearing from inside the cabin (at 200,100 miles tranny still sifts smooth as butter, so I'm just going to forget it). I now believe the original pop noise I've been chasing is coming from one of my poly suspension bushings From the outside, it's a loud squeak that is only generated from lateral movement, mainly incurred when braking. Going to find some better lubricant for between the bushings and the frame to quiet them up and see if that does the trick. I'll post back, but thanks for your input summitrider2012.
