Well if I leave the car unlocked for more than a minute, the immobiliser kicks in and the car won't start till I try and unlock it again? So the alarm unit is still interrupting the signal to the starter motor and immobilising the car?

Well thats probably just a feature on your alarm system then.
The factory immobilizer needs to communicate with the oem ecu to function and it does not affect the starter motor.
I usually never lock my car when it sits in the garage, starts fine every time.

I think there's a different problem than the key or immobiliser here. I'm under the impression it can be a bit tricky to get the cold + hot starts calibrated properly with an aftermarket ECU. But also it could be a dodgy fuel pump relay, a crank/cam sensor issue, or any other number of things. It's just my gut on this, but I think you're barking up the wrong tree with the "poor starting = problem with the key"

If you have an AEM I can send you my map to see if it solves it. I wouldn't use it to drive on as my engine is wildly different to yours in level of tune, but you could use it to see if the car starts earlier.
