I have this above setup with a Kenwood HU. I have the HU setup to 0 subwoofer gain and the gain control on the sub at 1/2.

Using my iPhone as a source, I only get a (very soft) thump when I start playing the first track since turn on, pause (or restart playback), turn the volume down to zero (or back up from zero), or remove the cable from the iPhone. No thump when turning the car on or changing tracks so it doesn't really bother me.
