So the perfect S2000 would be an AP2 with F20C engine, Hondata'd 2006 ECU, no DBW/VSC and CR suspension mods but standard body.

I don't think its a good idea to buy a Honda for resale value. You will never get out of the car what you truly feel its worth.

liquid_helix136 - you are 100% correct. Very good summary.
Correct me if I'm wrong, but didn't the MY08/09 have a stiffer suspension compared to MY04-06?
For my purposes, my preferences for S2000's are
09 CR
08 CR
03
02
00
01
09
08
04, 05, 06, 07 - no particular order.

I am in the camp of 06+ better. I like what the CR represents, but prefer having the option of a soft top - much more practical as a DD (well in the summer months anyway).
Both of my current cars have DBW (01 Golf GTI, 06 S) and I don't know, it doesn't bug me in the least bit - but I have no point of comparison. The VSC is a good thing for people who aren't experienced w/ RW cars - like me. It also helps with winter driving - or that's my impression. So if your S is truly a DD, then maybe that's a good choice?
No matter how good these cars are built, wear and tear is wear and tear. I'd get the latest MY possible to circumvent any headaches down the line.
