Idk really. there both in different categories. a m3 has more of a simple everyday look while still being sexy, while the s2k has a flashy sexy look. IMO.
As far as making the soft top look good, if you mod your car, different exterior changes compliment the soft top well if you dont want to hardtop.

The S2000 was never about looks for me. It was about the driving experience, the reliability and the cost to own. Like the styling of everything Honda makes, the S2000 did nothing to offend but didn't exactly inspire people to drool over it based on the looks. Then again, that inoffensive appearance wore pretty well for a 10 year run.
The M3 is pretty much the same for me. Never drool worthy at all. Just a buttoned down coupe or sedan in a nice tidy little package that was always more about the driving experience than gee whiz looks.
As roadsters go the S2000 is well styled. As coupes & sedans go the M3 is well styled. But the S2000 is no F458 spider. And the M3 is no FF.

looks are subjective, but since you're asking for an opinion, it me it depends on which M3 we're talking about. The E46 was probably one of the few cars I used to lust for, and that was partly because of how it looked.
