My company, Electric Boat (Owned by General Dynamics) has several dozen salaried Engineering positions available. Most of the positions are in Groton, CT.
EB Job Search Web Site: http://www.gdeb.com/employment/job_search.html
Most Engineering jobs are for Mechanical Engineers, typically a bachelors or higher. There are other union tradesworker jobs available, but I can't speak for their availability or competitiveness.
Just for clarification, Electric Boat (EB) is not the same as the Sub Base. We're both in Groton, about 3 miles apart from one another, so many people lump the two together. EB is a private company where we design, build, and repair the subs.
The sub base is a full Navy training facility and home port for commissioned boats. They may or may not be hiring, I don't know, but most of the people that work there are Navy personnel, not civilians.

The company I work for, BAE Systems, is always looking for engineering types.
Here's a link to their careers page:
http://www.baesystems.jobs/job_startFrame.asp
They have sites in Massachusetts and NH only with respect to New England.
If you see something you're interested in, PM me the job listing number and
I'd be more than happy to refer you!
