Good news - my car was recovered. I was able to see it at the police evidence location. No parts were removed from the car that i could tell - hard to believe, right! The only damage was the break-in damage from the person that stole the car. They didn't have a key or get one cut at a dealer. They cut the soft top roof and the ignition key receptacle was cracked off. They must have used a stand alone ecu to get the car started as the plugs to the factory ecu were still unplugged when I looked inside the interior. If a garage isn't available I recommend a hardtop, clutch lock, and battery or fuel pump kill switch with a hidden switch. Any of these would drastically slow down or stop a thief. Of course if they used a flatbed or tow truck there's not much you can do to protect against that however this was not the case with my car. It was driven away.
Now the difficult questions, is your insurance paying for the damge to the car?
And will insurance list the car as salvage on the title?

To OP
Glad they found your car with minimal damage. There's nothing like a good recovery story.

Not sure why it wasn't parted out - maybe it was just too cold out to work, haha. The police would not disclose the location the car was recovered from. Insurance wasn't involved since I didn't have full coverage (I do now though). There are a few items to fix in the interior for which I've already bought the parts. I had been considering replacing the soft top for some time now so the cuts don't bother me too much (I will patch them from the inside) and this is a great excuse to buy a hardtop too. I still need to call the DMV and find out if anything changes with my title since it was stolen and is now recovered.

Al, that’s not how it works
when a car is stolen and recovered in NY state, they normally give it a salvaged title.

Guys who bring their own ECU are serious professionals who probably planned this theft. I doubt they did it the first time they spotted it.
Good olde metro NYC must have a high demand for S2000 parts.
You said it best -- a locked garage is thebest only real deterrent.
