Are the AP2 pads different in size or is it just the material?

I misspoke...the AP1 pad part number has been superceded by the Civic SI part number. Not sure why they don't spec the AP2 pad as a replacement.

You’re correct. They really should have the AP2 pads be a replacement for the AP1 pads.

The pad backing plates (AP2, Si and Hawk) are all the same dimensions and easily fit into the caliper brackets. So when I upgraded to the Hawks on the S2000, I just used the ones that I’d run on the Civic Si for 5 track days and got a good season out of them.
