Are all model year trunks interchangeable? Would a 2000 trunk fit a 2006?

Body panel or internal parts? I believe almost everything is interchangeable.

yes they are all interchangeable. IIRC there were some changed to the shape of the trunk on AP2s to better meet pedestrian safety standards. but very few people can tell the difference. i have an AP2 truck with an ap1 3rd brake light and you can see the ap2 3rd brake is ever so slightly wider

The reason I'm asking is because the clear coat on my NFR trunk is disintegrating.

Ten years in the Florida sun. So I can either repaint it or replace it with one that has been garaged most of its life.

Not sure which choice would be best.

I'd go for the repaint, just because another car is NFR doesn't mean it'll match yours, especially if yours has been outdoors most its life.

^^^X2, you will also retain your VIN if it is important to you.

largest consideration IMO. unless your particular car already has non match vin panels.

but paint work is expensive! strip and repaint is likely more than the cost of the used trunk
