Safe to run old tune from previous car on new car?
When I had my CR I had a custom flashpro tune done by Bisimoto, mods included: gutted OEM intake, 3" HFC, and 3" Single cat back exhaust. Since then I've sold the CR and picked up another AP2 that has very similar mods: gutted OEM intake, 3" test pipe, and 3" dual cat back. Will I be okay running and tracking the car with that existing tune on this new car?

I wouldn't until i put it on a dyno and have a tuner confirm all is well. Even though motors are physically identical, each has it's own character and needs it's own tune usually. The only way I'd feel safe driving it hard is if the previous tuner told you that his ignition timing was very conservative for safety and still I would need a dyno session to be sure that it's not knocking/detonating with your new motor/car.

The "old" tune has most of the work done for the new car. Should be a safe starting point for your tuner and perhaps shorten the process. What is the VTEC rpm engagement? (Just curious.)
