As for the S, it follows from the S800 - I would guess it stood for "Sports". The 2000 is for the engine size.

for people that don't have an s2000 the S stands for sh#t.....meaning sh#t I have to get me one of those...or sh#t I WISH I had one of those.....for those who are owners of an S2000 it stands for sorry...examples....sorry I have such a sweet ride....sorry for smoking ur little honda civc, jetta, boxter, etc...sorry ladies only two fit in the passenger seat I come back and pick u up later.......

so the SS for the mugen stands for "Stupid Sh!t"? "Sorry Sh!t"?

 

I was told from a tech at Honda that they developed the S2000 as a celebration for Honda's 50th Anniversary. It was sort of a gift to Honda, how lucky for us that we get to drive it. The S stands for Special Edition 2000, as it was only thought it would be made one year, 2000. If I'm way off the mark, sorry, this is what I was told.
