well, it runs decent but the check engine light starts flashing and then it runs with what seems like a misfire, however it doesn't leave any codes from the flashing CEL.... could this be due to it running lean/rich as i put the F22 in place of the F20 and am running the '02 f20 ecm?

also there was one electrical plug under the intake that i could not find a home for, kind of square, back by the starter (not the one that plugs into the sensor in the block, that one is round)

How bad is it running? If you think only one cylinder is missing start unhooking coil packs one at a time. When you unhook the cylinder that is misfiring there will be no change in the way the engine runs. From there it will be just figuring out why that cylinder is missing. You can swap coils and see if the miss follows the coil. If it does then you know your problem. Good luck.

just seems like a misfire at idle, above that it sounds good.

Make sure the ground on the back of the head is tight. Misfire could be dirty injectors, bent valves, or bad coil packs. that plug needs to be plugged into something...

ground on the back of the head is DEFINITELY on there tight. i was thinking misfire could be due to the ap1 ecm running the f22 engine? i can't find a home for that plug...

No, it will run like stock. ECU isn't the problem with that motor. Closed loop ecu operation self adjust to any fuel requirement differences up to approximately 35% throttle opening so at idle you are well within that zone, after that it switches to open loop operation and will not self correct, so if your running lean with that ecu at WOT, you will need an adjustable fuel pressure regulator at least to enrich the fuel in that area, but again the added fuel from the fpr will automatically be calibrated to run like stock in closed loop. I would look elsewhere such as s2000maniac mentioned.

FINALLY got a moment to look at it. the fuel pump is just running constantly with key on....main relay i assume?

update on that thought... went and looked at the main relay, it's been messed with before and there is a wire jumping 2 wires on the relay together (which when unhooked shuts the pump off) so when wire is hooked up...pump runs all the time with key on. with wire Off, pump doesn't run at all.
