5mm spacers = bad lugnuts?

If the nuts go on 5 turns and then start to bind, then it doesn't sound like cross-threading. Possibly the ends of the studs have stretched and the thread spacing changes abruptly at that point. That would cause binding, and would be a very good reason to replace the studs, whether or not you plan on getting longer ones.

I put 3mm spacers on and I still put longer studs in.

If you can't get 6 turns MINiMUM (i.e., 5 or 5 1/2 is not "close enough"), you need longer studs.
Also, torque to 80 lb-ft only! There is ZERO benefit to torquing them higher. Less thread-engagement PLUS excessive torque => you need new studs, all of them.

All over torquing does is stretch the studs.

so with the need for longer studs, are there any open ended or longer/deeper lug nuts that can be used with stock wheels?

Honestly your best bet would be summit or jegs. A lot of people I know that run extended studs or track their car a lot use cheap steel lug nuts and they seem to be the best thing you can get not to mention they are cheap.

It's difficult to find aftermarket ball seat lug nuts. A friend of mine was able to purchase some adapter washers that let you use a flat tapered lug nut on a ball seat wheel. I think they were from a VW parts shop. VWs have ball seats but they use lug bolts instead of nuts and studs.
