I had a similiar issue with my mirror in my 99Si.

I fixed it by taking the mirror apart and putting a small o-ring in there where the swivel is and that made it stay wherever you pointed it (this was on my civic with subs in it, I have not done it to the S)
my mirror doesn't move, but it rattles. seems like vibration coming from the glass against the plastic frame

One thing to consider is that without the tray, your top will lay a bit lower when down. Actually looks a bit better sitting lower, but you may find what I did on 2002+ tops with a glass rear window: that a piece of weather stripping will start poking out from the bottom edge of the window when the top is put back up. You can easily push it back in every time you raise the top, but it will start wearing the fabric of the top in that spot.

Anyone else who has removed the tray find this happen to them? Maybe it was just mine and defective...

Anyway - It bothered me so much, I dynamatted my whole tray, and put it back in...

It's literally a 'tray' that holds/supports the top when it's down.
You can see it inside the trunk if you remove the spare tire.

to OP; Thanks for the solution. I will try to see if I can get rid of that annoying rattle.

My mirror vibrates too, I just tap the right corner of the mirror to move it a couple mm's and it stops, good enough for now.

Did you mat the top, or the bottom of the tray? I have a few sheets and was thinking of putting it there...

My Invidia with the top up is just about unbearable because of this!I think the dynamat would be the better way to go just from a looks and functionality standpoint. Is there such a thing as black dynamat?

I have tried the foam idea for license plates and other things that rattle from subs and what not. At least with subs you tend to end up with a wet fart sound using foam to dampen vibration in things like that

I cut a hole in mine. Better bass, cooler amps, and less rattles.
