Obviously having the top down for extended periods of time is a great way to get wrinkles...
The best of both worlds, to me, would be top up - unlatched. So basic shape is maintained, but with very little pressure/stress on the fabric.

The parking garage at work is secure; so is the garage at my house. I go for months in the summer without raising the top.
I think that that the car looks unfinished without the top cover (boot), and it's a pain to put on and take off, so the top stays down. I bought a "cockpit cover" from California Car Covers to use at home. However, I just tuck the back edge under the boot cover rather than using the straps that go under the trunk lid.

Lived on the east coast all my life, had the car a few years in Jersey and now im in florida, NEVER had any rodent or bug problems parking top down, even outside (when I was in jersey I was in a VERY safe and secluded neighborhood) Dust doesnt really bother me, I DD the car but it doesnt necissarily move every day because it gets switched in and out with my Durango. IN all reality it would be quite a feat for a mouse to get in... it'd have to either climb the car, scratching it up, or climb my tool shelves and jump in. But my car is a 01 with 110k miles that is DD's adn autoxed, it is a little dinged up and worn. It is NOT a show car and I really don't sweat the small stuff, Enjoy the car more now than I EVER did when I worried about every scratch and ding.
