Otherwise you're going to be looking for awhile. Even if you go aftermarket it'd have to be painted anyways.

While it is possible you could find one already in your factory color, the probability of this is not high. And even if you find one, it may not match up exactly due to differences in care and exposure. You are likely to have to have it painted to match. I would recommend getting the best priced one in good condition that you can find, preferably in a more neutral color like silver, and have it painted to match your car.
If you are okay with two tone, you could go with black for the top like they did with the CRs. If you can't find one in black, you could have one painted black.
Or you could get whatever color you can find and have it covered in vinyl as well (I'm thinking black here), although I think if you plan to keep it forever, I personally would get it properly painted to match. A good vinyl job is difficult to differentiate from actual paint, but it certainly won't last forever.
(As an aside, S2000's come with black vinyl on the A-pillars and header bow above the windshield and many people don't even realize it is not paint.)
Don't forget that you may need additional hardware for the hard top. I think information regarding what hardware is needed to properly attach a hardtop is available here in FAQs if you search.

I have been looking for a hardtop for mine and have assumed I would have to have it painted to match.
If you are looking for a legit Honda OEM HT, expect to pay a bare minimum $2,500 for one (most seem to be priced at $3-4k). If the hardware (catchers, receivers, etc.) is not included, then add another $500. You can get aftermarket tops for less, although not sure on the quality of them as I have only seen the OEM version I bought about 5 years ago.
As others said your best and easiest option is finding a black hard top as it seems to be the most plentiful color. Another option is buying any color and having it vinyl wrapped black. The 2 yellow paints they used on the s2000 are very difficult to match so be prepared to pay a pretty penny to have it painted and for it to match. As for price expect $2500-3500. The most important thing when buying an OEM hardtop is that is comes with all the hardware. If it doesn't the price should be well under $3k as the hardware alone can total over $1000 if purchased from honda.
