Are the whites and LBP AP2 really worth that much more?

I was more interested in finding the right S, not necessarily the right color S. I wanted a low mileage, stock '06 or later. I've never been a fan of yellow, white or black. I have owned two red RX-7's and a silver RX-8, so when I had a choice between a NFRed and a Suzuka, I chose the Suzuka. Don't regret the choice. Love the car and the color.

If the Suzuka was available with all black interior I'd be all over it. The first S2K I ever saw - when my interest was piqued for the first time years ago - was Suzuka. I fell in love at first sight.

I also hated Suzuka until I purchased my 06 - the color really grows on you and looks fantastic. I currently have an 02 Berlina - and it is tricky to keep clean but it was higher mileage and I don't feel guilty modifying it. I am tempted to buy back my Suzuka as well. Its an 06 w/ under 30,000 miles, it is a mint example of an s2000 and I think will hold its value as time goes on.

colour is personal- personally, I love the Suzuka- favourite colour for the S actually.
But, more people will prefer certain colours and if that colour was produced in lower quantities (White- fewer made, less volume, higher demand vs. Silverstone- lots made, lots of volume, lower price on average).
At the end of the day, colour doesn't make a car drive any better or faster or whatever. Set your budget and hope your favourite colour comes up. My first S was Silverstone. I now have Suzuka.

I only wanted NFR, GPW or Spa Yellow (Spa was my first choice), I would've paid a premium for any of three. So it all comes down to stuff like that, if most who wants GPW or LBP are willing to pay extra, then everyone else will to get one too.

In short, Yes b/c people are willing to pay more for them, are they worth it? Nah probably not, except for those who really want those colors
It all depends on who's looking of course
For me, I wouldn't buy sebring, silverstone or suzuka
For my second s2000, the main thing I looked for was 06+, under 50k miles, stock fenders and not silver
I would pay more for a higher mileage NFR, LBP or GPW, than I would for a lower mileage silver/suzuka

When buying my primary concern was that it was a NZDM model, so there were no rust issues, and it had a full service history. The fact it was NFR didn't even cross my mind.

Another thing to think about is how long you are willing to search for one of these cars. I seem to have been one of the pickier buyers in this thread. I realized going in that it might take a while to locate a completely stock S2000 in a specific color, with low-mileage, in great condition with records of maintenance. While I did not end up paying any more for GPW than I would have for the other colors (with perhaps the exception of the Suzuka blue cars which often represented the best deals), it did take longer than I expected and I missed out on about half of the nice weather season for top down driving that first year. So that is another trade-off to consider.
For some, the extra time I spent searching for a particular car would not have been worth it. Sometimes your patience level is as much of a priority as your budget.

My first S2k was an NFR and I LOVED that color. Still in my top choice. My current is a 2005 Suzuka, which honestly really grew on me. Like many others above, my focus was on buying a clean, well maintained S2000, with little to no issues and low mileage. Managed to find this one with under 60k miles, with an OEM hardtop for 20k. I could have gone with a LBP (another one of my favorite colors) for a bit cheaper but it would also have had 30k more miles. Honestly Suzuka blue surprises you. Theres an insane amount of pearl in the paint and it sparkles like nothing else in the sunlight. Its not a color that generally stands out too much however so I can see why its not a favorite for a lot of people.
To answer your original question though, I think a lot of it is just these colors are not only more rare, but also more desirable. Its a bit less that the colors themselves are more expensive, but more people know they can get more for it because its sought after.
