Tires are square for sure and are too old to be serviceable. IACV clean, PCV valve replacement will be a good idea. You could have RC Engineering clean and balance the injectors

I'm betting the problem is gummed/varnished injectors. I decent mechanic can figure this out easily.
This is an interesting story though. OP - please be sure to stick with the thread and let us know what you ultimately conclude is the cause of the performance issues.
For what its worth. I bought two s2ks. Both had very low mileage and both had been stored (indoors) for a long time. Both had at least annual service done. Both cars run beautifully now. I've had zero problems. Assuming it went into storage running well, I am confident you will get this car back to normal in due course. But, there are lessons here. Best to store indoors. Best to properly prepare the car for storage. IMHO, If you store the car well, it will suffer no permanent or significant ill effects.

Make sure the dealership tightened the plugs properly.

I started the car today to see if I can get to Autozone for code read and the CEL started flashing and car was hesitating. Before it just stayed on and now its flashing so I turned off the car. I ordered the code reader as CMK recommended, its coming tomorrow so maybe I will have an update.

From what I read, it seems to be a definite misfire. I will post the codes when I figure out how to read them tomorrow.

Flashing CEL has been caused by improperly tightened spark plugs. Something the dealership fondled, I would make sure they're tight. A few engines have gone pop because of improperly tightened plugs.

Try this. My friend recently "unstored" his s2000 after 3 years and it wouldn't start. Had to take apart his injectors and dunked them in carb cleaner overnight. Ran like a champ afterwards.

likely gummed up injectors or failing coils, if you can find a Redline product dealer in your area run a bottle of redline fuel system cleaner in a tank of fuel, it works wonders for fuel system issues

Dumb question - did you look inside the airbox to make sure it's not full of crap from mice getting in there?

I ran the codes and the following:

PO300
PO302
PO303

All lead to misfire. Any suggestions on what to do?
