9 CEL codes came on at once + VSA lights.
I had a thread a few months ago where I had some random CEL's come on after I installed my new motor, but they seemed to have just not come back once they were cleared. 700 miles or so at this point on new motor.
Recently, I've been driving and randomly I'll get some feedback in the brake pedal (I'm assuming this is because the pads are worn) and then the VSA and Exclamation point light will come on. After a few miles of driving it will turn itself back off.
Then the other night I went out for a late night drive, and threw a CEL, had it checked the next morning and the follow codes came up:
11-1: Right Front Wheel Speed Sensor Open or Short
25-1: YAW Rate Sensor Malfunction
27-1: Steering Angle Sensor Malfunction
61-1 Battery Voltage Malfunction
83-1: Engine Control Module (ECM) / Powertrain Controal Module (PCM) Relation Malfunction
86-1: Controller Area Network Relation Malfunction
P0128 x2: Coolant Thermostat (Coolant Temp below regulating temp)
If they all came on at the same time, are these related somehow? I figured that P0128 may just be the thermostat failing, which I planned on replacing with a Spoon one anyway, but I don't really understand how all of this is connected, and why the VSA/! lights keep coming on.

Being as you replaced the engine I would start with checking the grounds and specifically the one on the rear of the head, a poor ground will cause CEL's and you have intermittent ones.

86-1: Controller Area Network Relation Malfunction
83-1: ECM PCM relation malfunction

25-1: YAW rate sensor malfunction
11-1: Right front wheel speed sensor open or short.
Could throwing a code like P0128 trigger the number codes? Because this is the first time those have been on since 9/17.
