Axle nut still clicking after tightening.

I've had to get it tightened twice before but this time around I might have let it go for too long...is there a cheaper way to fix the problem or are new axles the only way to go?

I've always replaced mine and used grease on the axle splines. Did you replace the nut or just torque it again?

Axles are not the issue when tightening axle nuts. If you had loose axle nuts over a long period, it could ruin the bearings and/or hub. Axles themselves are not affected.

In my personal experience (only two cars, mind) tightening the axle nut did nothing to prevent the cause of the clicking - which is a wheel bearing going bad. You'll need to look into getting that replaced. (Which might or might nor require a new spindle.) As Billman said, axle are not a factor in any way.

Okay cool. So new wheel bearings and maybe the spindles. How much does replacing the wheel bearings usually cost?

If it's not making any other noise but a click, leave it alone.

There are a few options.

A new bearing from Majestic Honda is $58.26.
A new hub from Majestic is $97.98. (Sorry, in my previous post I should have said hub, not spindle.) And the hub might or might not be damaged - it's something you maybe could send back for a refund once you get the bearing off and inspect everything.
Labor to take the knuckle off the car - well, it's something you can easily do yourself if you have a balljoint popper. I don't know what a shop would charge.
Labor to press the old bearing out and the new bearing in is like twenty bucks or so.

Alternatively, you can go on ebay or visit a pick-a-part place and get the entire knuckle assembly of a wrecked S2000 for $100-ish or so. Then there's just the labor of removing the old knuckle and installing the "new" one.

Bearing - part #35.
Hub - part #3.

Hummm, what kind noise do you hear? Trying figure out if mine has same issue.

I had the same issue where i got a new spindle. Issue still came back. New bearing fixed it.
