I'm in Orlando. I only changed MC because it was original with 165k miles and I was getting leakage on my clutch pedal and fluid was going down extremely quick. They actually just called me and told me now the whole transmission is bad and I need to find another one, I just dropped $700 fixing the bearing not even 2 weeks ago

When mechanics can't figure out what is wrong, the typical answer is your (engine, trans, whatever) is shot and you need a new one. This isn't baswd on sound reasoning and understanding of what is wrong. They just figure that whatever it is, if they replace the whole assembly the issue will go away. If it does, it 'validates' their assessment. See, now its working.
If it doesn't, they either blame the source of where the new assembly came from, or say you also have something else large and expensive that needs to be replaced.
They get paid big bucks for their incompetence at troubleshooting.
Not saying that is the case here, but if they can't show you what is wrong, and why its better to replace it than to fix it, they are BS'ing you.

I feel what you're saying, just these guys are supposed to be the go to for the s2000 community in Orlando, so far I've had them install a New clutch, fix the barely used clutch and now a transmission failure 1 week after the clutch fix.... They said they went through the whole clutch system, checked that everything was engaging and it stilll wouldn't go in to gear. They said they could take the tranny apart and see what the problem is but recommended just getting a new one as it would be less expensive. New as in used/rebuilt. I don't mess with transmissions so I honestly don't know what route to go

Was about to change my MC, started to have trouble disengaging. Checked fluid, was black, and had small leak from MC.
I just flushed some new fluid through the system until it was clear again, and although the MC still leaks just a bit, clutch engagement problem is gone...
I originally just did that as a band-aid/test, but after reading Billman's post above, I may not even change the MC just yet.. (2003, 30k)
