HELP AP1 Transmission Noise!!

Bummer man, you could have bought another used trans and had it installed for this price and fixed the problem. Just drive it till get gets worse or fails and replace the trans. Its only one of two things and you already took care of one of them, the other is the main input shaft bearing in the trans. You can usually drive around like this for 10- 15k miles before it gets bad enough. You will spend as much as a good used trans and install to repair your current, unless your a savvy DIY and own a bearing press. $500 is a typical clutch job or trans swap. Tearing into one at min is that and usually a fair bit more. Ive got the same issue with my ap1 trans, and have for 3 years, so far its not got really any worse.

Confused. You say you can hear the output shaft bearing make noise, even while car is stationary and output shaft isn't moving. That doesn't make sense. I'm thinking its another bearing that is moving at that time, transferring its noise to that spot.
Get a mechanics stethoscope, and probe around to confirm where noise is really coming from.

Does secondary shaft spin when in neutral? I know the propeller shaft isn't moving when in neutral. if secondary shaft does not spin when in neutral .. then i wonder what makes noise at the red circled part?

With all the accessories attached (drive shaft, wheels, axles) and car on ground --- the output shaft should not spin. Maybe, friction or "stiction" can cause the shaft to spin in neutral, with no load applied and car on jack stands. (?)

The secondary shaft does not turn when the car is stationary. If the wheels are not turning, the secondary shaft is not turning.
The secondary shaft front bearing and mainshaft rear bearing mount to the same plate. That plate is the rear plate of the transmission housing. (The middle housing.)
It is likely that the whining noise is being transmitted to the rear of the box via the common bearing mount, like touching a screwdriver to an electric motor and feeling the vibration in the handle... Which puts your noise on the mainshaft.
That narrows it down to mainshaft carrier bearings, front and rear. Or Gears 3, 4, 5, or 6 needle bearings.
Next step, drive it in those gears and listen. If one is way louder than all the others... You have a winner. If not, carriers.
That said, I'd bet money on the mainshaft rear carrier bearing at this point.

Do you have any form of whine like this when moving?
Fast forward to 25seconds to hear the whine in the background. I drop it in neutral at :30 and let it wind down to better hear the noise.
My noise only occurs when moving though and is directly related to speed but i also have your EXACT sound when i release the clutch in neutral since i bought the car 10 years ago...

Thank for all the good inputs, going to visit a local transmission shop on Monday for diagnosis ...hope it's not going to break my bank ...

I have the same noise in my AP1 2003. Have you finally figured out what is wrong?
