Installing Functional Hood Scoops
I'm restoring a dumped S and the front hood looks like waves on the pacific. As part of the rebuild I am installing a supercharger and want to put functional scoops in the hood. My question is: If you put open scoops in the hood how do you keep water from being ingested into the engine when the sun don't shine? How do they do it on a factor install? Where does the H2O go? Does it all really matter?

Just use a drain channel. I assume that if you are installing one of the two SC kits then you'll want a reverse hood vent like the Amuse and Top Secret CF hoods. What they do is allow the air that comes in through the grill to travel unrestricted through the radiator and up over the bonnet.
During rain water would run down the bonnet and into the vent and drip off the rear edge. So directly below this is a drain channel that directs the water to the side and down past the engine.

Of course if you are talking about a huge forward facing Shaker style hood scoop the you don't have to worry about rain much as the only water that will go in is when driving and should be minimal. I'd be more worried about people mistaking it for a letter box and dropping junk mail in it.

Ideally, you want a cutout in the bumper and not the hood. Aerodynamically speaking, the hood is a low pressure area and relatively useless. The bumper is a high pressure area and would be more likely to offer some benefit.
