Its true, it may not be. Wheel balance would be more inline with the symptom. But cant rule it out entirely until the cups are swapped. Its free to do, but not free of time. The only other thing Id suggest is inspect all the drivetrain mounts, from engine back to diff.

The CV cups develop a wear pattern after a while and will eventually vibrate, typically under heavier throttle application first, its a known fix to swap the cups from side to side to change to a new wear position. It doesn't explain why you have vibration now, but its something Id likely do in your case to rule out and may likely solve your vibration issue. Otherwise, sounds like a wheel balance issue.
Btw, I already have axle spacers installed for about a year now.

Have you marked the position of the end caps to the prop shaft?
As fa as i know these shafts gets balancend in factory, therefore the postion of the end caps to the prop shaft is important.

Hmmmm, I am having problems related to the prop shaft / main drive shaft though, and was talking about the CV's inside there, not about the CV's from the axles. Do you really think doing stuff to the axles could fix something, or have you accidentally misread? Btw, I already have axle spacers installed for about a year now.

Well it's fixed 
I removed and installed the prop shaft again today, did two things, no idea which one has fixed it:
1. I noticed when removing it that the rear CV was almost fully compressed in its joint whereas the front CV was almost fully extended. Maybe the vibrations came from the rear CV riding against whatever it is that it can ride against when its fully compressed? No idea if this makes any sense. But when installing the prop shaft again, this time I made sure both CV's were equally compressed/extended.
2. I simply bolted it up a full 180 degrees rotated/clocked from where it was previously.

did you take the cv joints apart to re-grease them? you may have installed the race gear in the cage and cup wrong, i did this and had that same humming noise, then i went back in and put it together the right way and now its flawless. the race gear and cage both have specific orientations within the cv cup.
