I pressed the rear bearing in using a cup as a backing support to center the rear knuckle. What I didn't realize at the time was the cup was off center and so when I pressed in the wheel bearing the cup ate into the rear knuckle. It left some indentation marks where the axle rest on the outer side as shown in the pics and the inner side of it (not shown in pics but you can see kind of see it since it's directly on the opposite of the outer side). Since it's not uniform and smooth anymore do you think it will be okay? I don't want any unnecessary vibrations or suspension failure.
This happened to me before. What will happen is that the axle will rub against that and make a lot of noise unless u grind down the deformed portion. In my case, the knuckle was fine afterwards.

Yeah, that's just a snap ring, grind or sand/buff down the raised material until it is flush with the rest of the undamaged surrounding material and you'll be fine.
