Blah, that list sucks. Seems super random and arbitrary since the article doesn't actually define what makes those particular ones "the best". There are way more influential Japanese engines than those listed.
Chevy small block <- the grand daddy tuner engine. If it has wheels a Chevy small block has probably powered it at least once
Honda's B-series <- the modern day small block and quintessential tuner engine that revived the automotive aftermarket scene. American engine designs were STILL stuck in the 70s and completely unable to cope with emissions, high gas prices. Big block V8s putting out just as much as their 4banger counterparts. This engine brought back hotrodding AND brought it into a new age. I've never owned one but give credit where it is due.
Toyota 4AG <- still super influential today. Still used in racing applications. Rumored to be the baseline engine for Honda's B-series development, why the Civic was first with VTEC and not the NSX. FRS/BRZ/86, Supra (and a possible third sports car based on the Miata)...Toyota's 80s, 90s and current sports car revival starts here.
Nissan VQ35 <- IMO, responsible for the current HP wars between the OEMs.
Suzuki Hayabusa <- think 125 BHP/L of the F20C is impressive? Ferrari 458 ain't got not nothin on this.
Halo engines:
These following engines, I am not sure how influential they are outside of their respective marques but I am sure everyone knows about them and are, IMO, defining of their marques overall philosophy.
Honda F20C/F22C1 <- F1 derived tech for the streets
Toyota 2JZ <- overbuilt RELIABILITY
Mazda 13B <- lightweight, unconventional ICE tech
Nissan RB26 <- I got nothing
Subaru's EJ-series and Mitsubishi's 4G63 <- turbo, rally tested and proven.
BMW S54 <- BMW is known for it's commitment to the inline 6 and this is the pinnacle of BMW's inline 6 engines

My list is pretty short, automobile engines only:
GM small block, especially some of the LS series
Honda S2000 F20C, F22C I4
BMW M54, S54 I6
Buick 3800 S1 V6
Toyota MZ series V6
Plenty of honorable mentions including Honda B series, Nissan VQ, Mitsubishi 4G63T, Porsche 993 M64, Ford Coyote...

I think that is a pretty decent list of impressive motors. I think I'd take the Megabusa for a test drive of all those on the list.
I definitely feel the S2000 motor should be on the list. While I wasn't expecting it to be on the list, I think the motor in my Acura Integra GS-R is one of my all time favourites - B-series 1.8 litre with 8100 rpm fuel cut, and dual path variable intake manifold. The Integra Type R motor is even more impressive and perhaps should have been on the list but I love the GS-R motor just as much for daily driving use.

They did a great job building a V6 motor for Ford years ago, that was one of my favourite motors back in the day, too bad Ford didn't keep the relationship going eh ?
I had a 87 fz 700 with the Yamaha genesis engine that had 5 valves per cylinder I believe one of the first engines to do so.
