Agreed, it will sound like crap but not vibrate. I don't think the bearings have any impact on balancing of the shafts either.

So, what's the cause of the vibration?

Ya in confused as well. If it the output shaft bearing, it would not present itself at idle.
Maybe your throwout bearing or clutch have took a crap
