It has a quite noisy clutch/gearbox. Whilst riflebolt-quick, the gearbox can be a bit crunchy. It almost stalls quite frequently when setting off in stop-go traffic.

I'd get your car checked out. Mine doesn't crunch at all and I don't have stalling problems in traffic either.
Indeed, I asked Chris of CG about both of these issues when he and I drove my car recently and he said my gearbox felt typical of the breed and also that the almost-stalling-tendency was also typical to the S2000. On top of that, this is my fourth Honda S2000 and all have had the same issues to some extent or another.

I've had 2 S2000s, a MY00 and now MY03 and never had crunching apart from when syncro went on the MY00 (fixed under warranty) but that was proper crunch and not being able to get it out of 5t/6th
When cold, some cars can be a little stiff getting into 1st/2nd but not crunching from what I've read. Whether common or due to not having g-box oil changed as recommended, I don't know. Not had the issue with mine.
One should apply a little throttle when releasing the clutch, same for most cars. Wouldn't normally need to blip it though.
