Default Alignment question

I recently purchased some 18'' works and tein s-tech springs. The springs I plan on putting on in the next day or so and I was wondering, I know the springs need a couple days to settle, but if i get my car aligned with the stock rims on there will it affect anything by switching back to my 18's? Or should i get the car aligned with the 18's? the Tire size is 265/35/18rear and 235/40/18front. And if i should get it aligned with the new rims, and tips on keeping them from getting scratched or anything. Cuz i'm sure anyone would be mad if there new rims got all messed up at the alignment shop. please lend me some info, Thanks.

It would make sense to align the car with wheels you intend to drive the most with. Make sure you sit in the car while they do the alignment if you can.
