A technical note: The rear brake pads have a smaller surface area than the fronts. Even though the rear rotors are larger in diameter than the fronts, the smaller footprint balances the bias nicely. I am running all stock brake master cylinder, ABS, etc. No mods. Brake lines are stainless braided.
The brake torque is not affected by the surface area of the pad or footprint as you called it. It is affected by the combined surface area of the pistons and the lever arm going to the center of the pad. If you're interested, the math and some examples are here.
