2004+ S2000?
One big thing to keep in mind is as noted, 00-03 have different suspension and smaller tires.
04-05 have an improved (IMO) suspension geometry and more rubber.
06+ have DBW and stability control.
I personally like the 04-05 best for a few reasons, the handling is one of them, the mechanical throttle is another.

Another reason I was only considering the 2004+ was to get a glass window for winters until I get a hardtop.
But I just read that the 2002+ all have them...is this true?

02+ S2000s have glass windows, as would any 00-01 that has had its top replaced with glass. I think on average, tops last about 8-10 years, so by this point, many 00-01 owners may have replaced their tops with glass backlights. The biggest thing will be the rear defroster on 02+.
I drove a 1991 miata for 8 winters. I now have a '06 S2000 & '10 subaru forester. The miata taught me a lot about car control in the winter months. The first two seasons I was on edge driving it. The last years I drove it, I looked forward to the winter for the fun of drifting and enjoying the miata's balance. I'm sure after 24 years (awesome!) you know this feeling all too well. My miata ended up being a rust bucket and I definitely didn't want that to happen to my S2000. I graduated school & finances permitted me to have a 2nd vehicle. I drove the S2000 one time in a light snow dusting and it was terrifying with the bridgestone re050's. If this is your sole car for the canadian winter, I highly recommend you get a 2nd set of wheels and with some blizzaks! I would recommend the 2006+ due to the VSA & traction control systems. This VSA saved me the one time I drove in the snow dusting.
Overall, I wouldn't be intimidated to drive the S2000 in winter with good tires. Its limits are higher than the Miata, so when you are taking that clover leaf at the same speed the that miata would be about loose it, the S2000 is still planted. If you drive it at a miata's limits, you will be in good shape.
