Here is the senario!
IMO, it's a very personal decision, depending on your finances, needs (i.e. is the S2000 a toy or primary trans), etc.
My decision would prob. change w/ the wind direction, but today I'd say the S2000 would go...it would bring in roughly 3x the $ and would clear a lot more garage space. Both are toys, so practicality is not a consideration. Lastly, I tried selling my street bike, and it didn't work for long...I'm addicted past the point of no return.
Tomorrow, I might rationalize that the S2000 is more usable, practical, safe, etc. Hopefully I'll never have to decide between the two, although my insurance bill is a constant reminder that I'm paying a lot for these toys.
(My agent gets ~$4K annually for vehicle and home ins.)

I use the R6 to get to work and I have no intention of using the S2000 in London traffic. Whats the point? no fun
So it would have to be the S2000 that went. (I would probably get a 996 to replace it tho

As long as is possible, I would continue riding the motorcycle. There is no substitute for the adrenaline rush recieved from a spirited ride on a bike. The skills needed to 'master`a bike, IMHO, are higher than a car drivers, therefore the rewards of the m/c rider are exponentially higher. It may also have something to do with the risk factor, I not sure, but there is no feeling like a corner well carved while leaned over. I just wish that Canada had the same tolerance for M/C that is accepted in the US and Europe, where, for example, lane splitting, etc is overlooked or accepted(riding the white line)
The outright performance of a M/C is so astounding today, that I believe, they are a most definative performance bargain .HP to weight ratio, as well as fun factor versus cost factor.
In all truthfullness, we enjoy our S2000 a lot, but I think it would loose out if we had to decide between the two,.... I hope we never have to!
