If I were to do any engine swap of this magnitude, I'd have to either go with a small-block 350 or 351 Cleveland (both carbureted), or an LS6 turn-key engine. You got all the power you'll need, not too much weight, and a rather simple install (compared to the monster of an engine - Merc V12).

If it would've fit, I have three engine options sitting in my dad's garage. Unfortunately, they've all been measured and will not fit, unless you reroute the exhaust to exit out the fenders or hood! There are 3, and all for sale:

if the F20C has the potential for 300+ whp with currently available mods..... what about the NSX motor??? 400+ NA...... that motor feels more exotic to me than the american v8's though.....
If I wanted all that good v8 american junk, I'd go with a 1970 corvette and rebuild the suspension and rearend instead
You could make an old vette like that more tail heavy like a track car with a modern c5 setup... transplant c5 suspension.... man it would be a wicked car...... I'd really like to do something like this someday....

As before, the problem with the NSX motor is that it was designed to be mounted transversely. In this case, you'd need an aftermarket gearbox, and that's another couple of grand. 
Another possibility for Honda V6 (albeit not nearly as exotic as C32B) is the J-Series engine, from the 260hp (and now 270hp) Acura TL and CL. I believe in Japan there's a vehicle that has a longitudinal drivetrain layout, from which you could possibly source a transmission.
If not, then you should go the extra money and convert the S2000 to AWD. Honda makes an AWD SUV that uses a variant of the C-Series engine (NSX). All you need to do is retrofit the AWD drivetrain, but drop in the C32B in place of the OE engine. And voila! you have an AWD S2000.
