You won't be able to get a stock spec aligment, but you could ask them to get it as close as possible for you. That's what I did, and im dropped about 1.5" all around on Buddy Club coilovers. You will definately have neg camber = camber wear on your tires being that low.

I know nothing about lowering an S2000, but I do know that stock alignments suck. I have two S2000s and both needed an alignment after purchase. The '01 was eating rear tires in 5,000 miles before I got it aligned and the '05 just wasn't handling as much fun as my '01, until I got it aligned.

i waited for a week and then had it aligned for more aggressive handling.
it drives like new, but handles even better-
and no rubbing

Congradulations, you have destroyed what Honda spent millions on. It eats tires because of negative camber. If you did a better alignment (UK spec) your tires would go even faster. You put on positive camber, which saves your tires, but kills handling.

1.5 is a lot of drop I would not go much more than that. Everybody else has said pretty much what I would have. I have the canadian spec alignment numbers (more toe and other slight differences) if you want them PM me
