What is a first good modification

Wheels are unquestionably the most common and accessible mod for the car. For new folks, the MY00 - MY03 S2000s came with a 5-spoke 16" wheel. The MY04 - current cars come with thinner-spoke (many) 17" wheels. MY06 has a new design with straight spokes.
If you wish to change to new wheels, you must pay attention to the proper "offset" (and, of course, bolt pattern) for the S2000. Also, note that S2000 wheels are "staggered" which means they're wider in the rear than front (for good reason!).
The wheels/tires forum, S2000 Talk forum, and even the Gallery forum are terrific places to talk to other owners about wheels.

TOP MODS FOR THE MONEY
1. Tape removal = 0$
2. With a adhesive remover remove the black/Dark color stuff around the shifter boot to uncover a bright chrome surface. = 0$
3. Powder coat your rims makes factory rims look awesome no matter what year = $40-$60/wheel
4. Clear corner lights and side turn signals = $90-$120
5. Test Pipe (even though there are usually other things associated with this, like the O2 sensor and passing emission test, but if you live in an area where there aren't any test then go ahead) =$80-$180 depends on what you get.
6. The most expensive on the list is sounds system. Sooner or later you will want to invest in some new, more dependable componet speakers up front and a smaller sub in the back. With this it is also a good idea to get a new Head unit. I have no prices for this mod because you can go from mild to wild and spend a butt load of money. I personally spent close to $1500 on it but I went a little overboard. You should be able to get a system that's dependable and sounds good for around $700-$800.

, id also add the Greddy Emanage as something to consider, much like the VAFC but better and only $100 more. They have 2 models to choose from one is 389 and the better model is $500 (which is what Id recommend). Weight loss is free for the most part, check into that... best bang for the buck you can get. If you are looking to pick up a mod that will make the car noticeably faster, this side of going SC/ turbo the 4.56 gears is by far the best choice.

I'd definately remove the tape on the windshield, as others have mentioned. You should also look into the "Top down while moving" mod. It's very easy to do, and free. Here's the Link to it. Stick your hand behind the panel and find the pins, then you can try to push them from the back side, that seemed to help me.
I made a similar post last week and here's what people recommended I do:
(FYI: The following aren't physical mods, but rather things you can do for free that will improve the feel/performance of your S)
* Tighten the throttle cable for improved response. All you need to do is move two 11mm nuts and adjust the cable. Only takes about 2 mins.
* If you have an AP2, remove the clutch delay valve. There are a couple of DIYs for this one. I haven't done it yet, but I can definitely feel my clutch slipping with it in so it's high on my priority list.
Beyond these free mods, here's what else I plan on doing.
1.) Clear Sidemarkers. Those orange ones look really out of place.
2.) AEM V2 intake. Since you're not going to get much extra hp, I'm doing this one simply for the sound
3.) 4.56 gears. It seems that this mod is hands down the best performance mod for the money. Also, 4.56 gears seem like a nice compromise between the 4.77s and the 4.44s.
4.) Countersunk Titanium shift knob for improved feel. I'm considering an OEM titanium knob as it will retain help the car retain the stock look that I'm going for.
5.) Shocks and springs. Improves performance and looks.
