I didn't get it at first either. The numbers along the top and side represent the number of squares that need to be filled in. For example in puzzle #0001 the number 15 on the top row means that you fill in all 15 squares. When there are multiple numbers on the row the outermost number represents the left side of the puzzle. The same goes for the columns. The top most number is the top of the puzzle. When you figure out which squares need to be filled in a picture will be drawn.
Edit For squares that are blank input an X by using the shift left mouse button.
