I don't find the FM transmitter to be THAT bad.

The next easiest would be to buy a radio with an AUX input. All Blaukpunt (sp?) radios have this.

I'm pretty sure with most Alpine HU (not sure if they all can), you can get a KCA-4201 (Apline Accessory) and your head unit can control your I-Pod.

I have that with my 9835 and it works great!!

Actually for a 2003 S2000 this is exactly what you want:
iPod interface

This is everything you need to hook up your iPod through the back of your stock stereo. You switch to the iPod by using the CD changer button. The best part is that all the stereo controls and dash controls will continue to work and allow you to move through tracks, etc. so you can mount/place the iPod out of the way.

Oh yeah, if you order one remeber to ask for a noise filter. They sent me one for free because the unit would pickup interference as the engine reved. With the filter it is a crystal clear signal that is as good as the quality of MP3 you are playing. If I get time I'll post pics of my setup.

My JVC H/U has an auxilliary mini input plug on the face. I plugged my rio into it a few times but it became unimportant since i burn many cd's worth of songs onto blank discs. I have an ipod and have been thinking about pluging it in, i even have a free ipod power setup from working at monster cable. it just seems like a hassle to have to disconnect it everytime i leave the car.

I gave myself an Ipod for Christmas (hey I gave myself an S-2000 for my birthday!) and have been researching the same issue. There are some great threads on the Electronics part of this forum that will give you all the options.

Here is the way I did mine.
Require no drilling and having the ipod on the hand brake is very convenient!
