Alarms were optional. Not sure about the fobs for 2000 but I think they should have been supplied. They were certainly standard on my year (2006).

The dealer will only give you what the surrendering owner/previous owner supplied. If they only had two keys, than that is all. I was only given one key with a fob and a valet key when I got mine. If you want fobs and more keys you will have to pay out of pocket (my buy was also a CPO and I still only got those keys).

Yes, having bought my S in 2000, you should have two key fobs and three keys. Two owner keys and one valet key (grey). I have three Honda key fobs. One of which is completely unused. I can sell them to you for a very cheap price. Shoot me a message if interested.

You need to determine if you have the factory alarm installed, or just the keyless entry. if there's a box and relays under the driver's seat, then you have the factory accessory alarm and you will need the fob with the "option" button (p/n 08E51-S0X-1M0G1). If no black box and relays, then a standard remote is what u need (p/n 72147-S2A-A01).
