Sell the other. one 12 in a good enclosure with good power and tuned properly will hit Plenty hard. Unless you want to go deaf you really don't need 12. Unless you are just going for looks.... show etc....
Sound wise the S is such a small car that I'm sure even one 10 would do more than enough damage.
The other question is, do you still want a trunk?
I've got a 12 and an amp back there and still have a fully useable trunk.

Yes. Its mounted flush with the trunk floor in a Carpeted MDF box in the tool well.
I wanted fiberglass originally but didn't want to spend the money to get one made. And didnt want to shell out the dollars for a JL stealth box. MDF works just fine for my use, and hits very hard. I also wanted to keep my spare JUST IN CASE, so I didn't mount the amp in there. It works just fine where it is. If I'm running a full load of groceries in the trunk I don't have the sub on blast, and I'll usualy switch the amp off from my head unit. Dont want to crack my eggs.. not to mention I can take the entire enclosure out on track days etc... unclip two wires and I'm good to go.
