AP1 ECU with AP2 motor
Because the 00-01 were very conservative with fuel and ignition. The ECU's got progressively leaner and more aggressive as MY's progressed. People have reported running the AP1 ecu on 2.2L motors with no ill effects...although I agree I would stay off the limiter for the sake of saving the bottom end from undue stress
there is a case where a 2.2L-AP1 ECU stock race motor blew up in a 30 min sprint discussed in the racing and comp forum. the cause seemed to be leaning out.
Ap1 also can run more ignition timing so the ap1 ecu prob has more timing.
staying away from prolonged 9k is definitely the rule.
you will also need to defeat the immobilizer. this can be done by swapping the ecu immobilizer chip or paying the dealer.

Can I put a 2.2 Liter bottom end on my motor and still use my stock AP1 ECU? Still planning on using my AP1 head with the bottom end.

I swapped an F22c longblock into my AP1 (heads are virtually the same). I'm currently using the AEM EMS with my turbo setup, but I used the stock MY01 ECU for 9 months (N/A, before turbo) or so with no problems. Take note though that the MY01 (and MY00) ECU is tuned the richest and thus most people deem the "safest", I'm unsure how it would run on a MY02 or MY03 ECU.
Cliffs: I can personally confirm a MY01 ECU will work with an F22c with no problems. Hit 9k plenty of times.
