EMS problem?
its most likely a problem with your startup calibration. It sounds like you are only having trouble when starting after driving around for a bit. AEM has a coolant temp compensation table for start-up fueling. it seems like you have the low temp range figured out and now you need to work on the high temp setting.
post the map if there is anything bluntly wrong maybe I can point it out.
besides the ECT comp table you could have a few other compensations influencing start up like enrichment after starting table, crank timing
also check if your CPS is syncing with the two cam sensors..

could it be that the aem having problem reading the cam sensor? I have a 06 ap2 motor in there and i notice that the 00-05 have two cam sensor where the 06 and up only have one sensor.
the aem software is configured by default to work with the ap1 setup. did you configure the software to work with the ap2 trigger wheels on both the camshafts and the crank or swap all 3 trigger wheels for ap1 versions?
