Default Flash pro

I have a 04 s2000 ap2 and now I installed a invidia n1 dual exhaust will flash pro work on a 2004 it says it would work 06 nd up also if I don't tune it will that mess up my motor

As stated above, it wont work. Your options for standalones are kpro, aem, haltech at the moment, if your looking for more of a piggyback, then there are other options too

whats does piggyback mean? Also is Hondata's FlashPro for 06 and up comparable to AEM's stuff?(they seem so much more expensive and I don't even know which one is the right one for me) I have a 2006 S2000.

piggyback meaning it compliments the stock ecu. As far as comparing Hondata to AEM, both can do the basics but AEM can get a lot more involved. There are features on AEM that you will never see with Hondata but for most street cars on a simple setup, these features aren't necessary.

I thought hondata is a good brand nd if I get the kpro do I have to switch some parts

Yes, but it's kind of a waste to do a tune with an exhaust only. At least get a HFC or testpipe to go with it, and even then you're talking about nearly 2k (if you buy new) in ECU/tune to gain like 10 whp. Most of your 'real' gains will be mid-range. I think you need to do some research and decide what will work best for you and your car.
