I just had the interior redone on mine. New full leather seat covers (not just the perforated bits), with MUCH higher quality leather than the Honda stuff (which is mostly pleather/vinyl). Went with two tone in the seats, black with red inserts in the seats. Also did the door inserts in red leather. Red deviated stitching throughout. $1400 included adding seat heaters. As a side perk, the car has that brand new leather smell, even though it's 11 years old.

No one can tell you what you should do. We can't even make recommendations when you don't provide a budget, preferences, priorities, etc. Shop around and pick what seems to suit you best. Look for used seats. If you decide to reupholster I'd highly recommend JPM and there are plenty of threads you can refer to if you're interested in JPM and other similar vendors.
Like anything else, if you can't DIY then find an auto upholsterer. Ask for recommendations in your regional subforum. You can use the upholsterer to do everything. You can order replacement leather from places like JPM and then use a local shop to install. You can buy covers that slip over the existing seats like Clazzio. You're definitely not the first to consider this so look over the existing threads and see if any of the options suits you best.
Find recommended vendors and inquire with the vendors. Search. If the s2ki search isn't yielding results then use a site restricted Google search.

Clazzio seat covers, problem solved. For about $300 they are an excellent purchase - you can install them yourself; come with high quality leather and different look options; made specifically to fit the S seats. Check them out from a vendor on here...I think Go Tuning has them on their website:

Re: seat covers. Earlier S2000 seats have an opening behind the head. Seat covers slide over, and cover the hole. That was one (of several) reasons why I preferred to go have the seats re-done instead of just adding covers.

The only reason I haven't bought Clazzio seat covers is because of that goddamn opening. I'll probably end up buying new (used) seats.
