Mugen intake - should I cut the OEM hood while waiting for a Mugen hood to pop up?

If you plan on keeping the car long term just do it. Install your intake, cut the hood, and install the plate to clean it up. If you're trying to keep is as OEM looking as possible then paint the plate to match the hood and have it epoxied in so it looks like it came that way from the factory. Not only that but the Mugen hoods are pretty scarce these days and are only going to continue to go up in price as time goes on. At some point it's not going to be worth the price of entry to get a used one, and who knows how long it will take. If you already have the intake in hand install it, and enjoy the car. You have to drill into the lower cross member to install the intake anyway, so you're going to need to modify the car one way or another.
fair points - I guess I was just hoping that Mugen would listen to all the shops that have been asking them to do another run of hoods this year - I know King Motorsports specifically has been asking them to do a production run due to quite a few of us asking.

moreover I found one BNIB but it was in I think Malaysia and the shop wanted something like $7000 USD equivalent plus shipping which seems like pure insanity to me even if i had the cash just burning a hole in my pocket.

For that price range I’d recommend looking at the Amuse hoods. You can get the dry carbon for the same ball park.

if you like the look but not the price they also have a full FRP and a half FRP (bottom) half carbon (top) at different price tiers. The hood also has the provision for the Mugen intake. Personally this is the best hood for a stock bodies car imo. It’s subtle enough that it looks like the car could have come from the factory.
