If the GST is running stock boost, my money would be on the S2000. I believe the GSTs only made about 210 hp at the crank, vs the S2000's 240. The GS-T probably has more torque, but it also has more weight to pull around. Unless you botch the launch, the S2000 should win. Even with a botched launch, I'd expect an S2000 to catch back up in a reasonable amount of time.

A muffler won't do much for the GS-T (unless you actually meant a turbo-back exhaust).

That's just my opinion though, and I've been known to be wrong.

the stock parts on a turbo eclipse are really restrictive. replacing the intake pipe to the turbo, intercooler pipes, and exhaust actually adds a lot of power. i havnt heard of too many gst v s2000 stories over on dsmtuners.com, but most of the decently modded ones will decimate an s in a straight line.

I had a modded GST on my @ss one day and when I down shifted and took off he couldn't keep up. I gradually just kept pulling on him until I shut around 110 mph.

Unless the GST has a turbo upgrade done, S2000 hands down.
