If you're looking for torque, an AP2 would be better. Since you want to turbo it, I would suggest the AP1. 6-8whp stock is not a big deal when you're going with a turbo setup. Also, the AP2 is over 50 pounds heavier. In the end, the lower displacement engine will make more power, the higher displacement engine will make more torque. I like the feel of the AP1 better. The AP2 feels much more refined, not quite like a pure sportscar. The AP1 feels like it's true home is on the track. Test drive both and see which one you like better. Also with an AP2, you will probably want to remove the CDV, it will look kind of goofy with a single exhaust, DBW can become a pain in the ass when modding, etc.

You're probably gonna want to avoid the 06/07's if you plan on going turbo. DBW may cause complications.

Each model year adds a little more refinement.
Modernization body/electrics and tweaking of machanical parts.
If price were of no object, the '07 would be an easy choice.
If your building a hot-rod, go low milage and cheap, i.e, AP1.

depends on how big your turbo is. If its going to be large enough to make worthwhile boost from 8-9k, then get an AP1. If your turbo is going to be dying to push air when the engine is spinning at 8k, then the extra RPMs won't help. Thats my stance

It seems to be the nature of the S2000 that whatever model and color you get, it'll become your favorite version.

I have an '06 and while I like most things about it, I wouldn't mind borrowing some features from an AP1:
  • Permanently disabling VSA or at least defaulting it to OFF when the car starts,
  • Changing the front bumper cover to an AP1 style (while keeping my AP2 lights...) since I like the looks of it better.
  • AP1 seats, because I like the looks of the opening in the headrest (though trading seats may or may not break my airbags
  • Clutch delay valve removal
  • Moving the rev limiter back up to 9K (engine's stronger right? what's the need for an 8200 limit?)
  • 2004/2005 wheels. I don't like the '06/07 wheels. They're too busy with all those wide spokes.

If I could piece together the perfect S2000 it would be:

2003 model with 2003 tail lamps and suspension.
2006 headlamps with the DRL's
F20C motor (9K rpms)
04/05 front and rear bumper and exhaust.
04+ transmission.

That's the perfect S2K IMO.

turbo ap1 ftw. IMO ap2 is more comfort and aesthetics. unless you plan on tuning NA, go with ap1.
