I came across a model year 2000 AP-1 with Ayrton Senna decals on the windshield and the center console. Was there ever a Senna “Tribute” edition marketed by Honda or a dealership, or are these add ons by a previous owner?

There was not.

 

Nope, no Senna edition. However, in 2007, there was a run of 50 European (and maybe UK??) cars called the "S2000 RJ", where R & J referred to the Honda F1 drivers Rubens Barichello and Jenson Button, respectively. I believe they were all Platinum White Pearl with Red/Black interior, and came with matching hardtop. They each featured a gloss-white radio lid with the Honda F1 logo, the edition serial number (1 through 50), and Rubens' & Jenson's autographs. There might have been a few other special cosmetic touches, but otherwise they were standard S2000s.
